To set up ytd amounts for employees you will have to go to the Employee menu and scroll down to Payroll Setup and then select Set Up YTD Amounts, the Set Up YTD Amounts window will pop up and will guide you on how to set up the amounts.

 Can you enter YTD amounts after you have already run your first payroll?

Yes you can.  It is recommended to enter YTD info first though.  If you do enter YTD info after your first payroll run, QuickBooks will prompt you, but you can still proceed.  The YTD info on the paycheques already created obviously will not include the new YTD info, but the subsequent paycheqes will be fine.
