Hi Evergreen and welcome to Intuit's Community Forums!
At this time, we do not support selecting different bank account register's for paychecks vs. tax payments. But, be on the look out in the near future for this to be a possibility. We are continually reviewing our product offering and I know this is a big one on the wish list.
