I paid less than the balance on our credit card. Now the "Pay Bills section has the remaining balance as an amount due. What do I do to eliminate this since this amount will be included the next months bill?
Technically, you should leave it as an unpaid balance. When you get next month's bill you only will enter onlly the new transactions and any finance charges and do not enter the beginning balance.

The other way you could handle this is to enter the credit card charges directly in the register. Then you could enter an invoice for the amount you are going to pay, coded to the liability account of the credit card, then just pay that bill. You do want to track all your expenses on the credit card though, this is where a lot of people get in trouble, your expenses are the charges on your card plus finance charges, not the amount of your payment.
