I entered a bill, paid part of it and got a credit for the rest plus 78.00 which I got as a check which went into the bank. I made the deposit with the vendor name, account was accounts payable, balance is 0 but is still open on open balance report
You need to apply the credit, go to the Pay Bills screen, select the invoice, click the Set Credits box and then apply the credit. That should take care of it.
That was easy. I didn't even think of checking there to see if the deposit would show up as a credit in the pay bills section.
