I called Pro Series about this on Friday. They were aware of the problem as a few people had called in about it before I did. I knew something was wrong as I am the only CPA/preparer in my practice.
I tried e-filing again on Saturday and today and it still hasn't been fixed.

You may find the article 2011 ProSeries New York IT-204-LL Electronic Filing Conversion Fails with Error: "A Valid Preparer Code Must be Entered on Form IT-204-LL" helpful, since it has a workaround that will allow you to file these returns.
