Yes you can. Make sure the 1099 feature is turned on from Edit > Preferences > Tax:1099 > Company Preferences. Then view the 1099 Wizard from Vendors > Print/E-File 1099s. Follow the steps to make sure everything is set up properly for 1099s, then click the "Use Intuit 1099 E-File" button.
If you don't see the E-File option, then make sure you have the latest update from Help > Update QuickBooks.
Since you're using the accountant's copy, you may be filing for multiple data files. If that's the case, you can use a single login for the Sync Manager and 1099 app. Just make sure that you "log out" when you're done with each company file. And when starting a new company file, select the "new company" option for Sync Manager and the "add subscription" option for the 1099 app.
