You can only delete a custom message if you haven't used it in any transaction. You can, however, make it 'inactive" so it won't show in the dropdown.
Select "Lists" from the main menu, then "customer & vendor profile lists". The customer message list is there. In that list, select the item you want to hide, then click the "customer message" button at the bottom. There are options to delete and make inactive.
