my company is an LLC that flies under S corp tax line how will map 1099 comission employees

You have to be careful: are they employees (who receive paychecks, you withhold income tax withholdings, social security and Medicare tax) and they will receive W-2's at the end of the year or are they contractors, who you don't withhold any taxes and who will receive 1099-MISC forms at the end of the year?

If they will receive 1099-MISC forms, you will have to add the expense account you put on their checks to the 1099 set up. It is under Edit > Preferences > 1099. Find the Non-Employee Compensation and add the appropriate account.
