how to create an invoice for hours worked only?

Then you can simply enter the quantity of hours. If you're seeing % columns on the invoice, it sounds like you've got progess invoicing turned on. You can turn it off by going to Edit>Preferences>Jobs & Estimates>Company Preferences and click NO under 'do you do progess invoicing'. Then, on your invoices you'll only see a quantity column, not a % column.
